You can send Epub files to Amazon instead of Kindle, but for the default "Epub" configuration, certain optimizations for Kindle won't be done. These optimizations are documented in the topic What is the difference between the Epub and Kindle configurations?
It's recommended that you use the "Kindle" configuration to compile ebooks and view them in Kindle Previewer.
If you have chosen to avoid using Kindlegen to create a .mobi file (see Preferences/Helpers/Kindle file generation method), Jutoh will create an Epub file (suffixed with _Kindle.epub) even if you haven't enabled Generate Epub in your Kindle configuration, so you can still use this configuration, without changing it, to create a Kindle-optimized Epub.
Be sure to distribute only the Kindle-optimized book to Amazon, and the regular Epub book to other distributors that use the Epub format.
