Assuming you have assigned a cover in Jutoh (as shown in the thumbnail in the Control Panel at the bottom left of the Jutoh window), the cover should appear in your Apple Books (iBooks) library.
If it doesn't, it's likely that the cover is not portrait and is not fitting into the Apple Books thumbnail size. If you use a landscape cover image, Apple Books may show only a corner of the cover image - perhaps a patch of background, making it look as though the cover is not showing at all.
For Epubs intended for Apple Books, always use a portrait cover, even in a fixed layout landscape book.
