You may find that if you're using an advanced table of contents, taking headings from content, your Kobo book's NCX contents looks weird after publication on Kobo, even though it's fine when you view it locally with the Kobo app or device.
As per this specification, Kobo currently inserts into the NCX any sections that are in the spine (visible to the reader) but not in the NCX. This can result in an arbitrarily broken NCX. According to correspondence with Kobo, they may rethink this policy at some point.
To resolve the problem, you can revert to a simpler TOC/NCX by running the TOC wizard again via Format | Book | Build Table of Contents and checking Leave it to Jutoh. Or, since it only happens with Epub 2, you can use an Epub 3 configuration. If there isn't one in your project already, create a new configuration based on the existing Epub configuration, and set Epub version to 3.
Table borders may also be removed in some circumstances when publishing on Kobo: check that your borders have sufficient width, specified in pixels: use at least 1px.
