According to the Kindlegen documentation, Kindlegen can't be used to create .mobi files that are not sold via Amazon. If you need to create .mobi files, you can set Calibre to do the final Epub-to-Mobi translation step, by installing Calibre, going to Preferences/Helpers, configuring Calibre folder and setting Kindle file generation method to 'Calibre'.
