You can number headings automatically so that chapters are numbered in the table of contents page and NCX (logical) table of contents.
Assuming that the headings in question are styled with "Heading 1", do the following:
Click Edit on the toolbar, and then on Fields & Numbering. Check Number headings automatically.
Click Edit Document Outline Style.
Click on Numbering style, and select 1,2,3.
Click on Separator after and type a period (.) to put a period after the number.
Press OK, then OK again.
Click on the menu command Book | Update, check Fields and Numbering, and click Update. The headings ("Heading 1") will now be numbered.
Build (or rebuild) the TOC using Format | Book | Build Table of Contents. This will create both the Table of Contents page and the NCX table of contents, using numbered headings.
Compile your book.
If you add further documents, do a Book | Update to renumber headings and rebuild the table of contents.
If you only want the numbering in the tables of contents, and not the actual chapter headings, turn off Number headings automatically, and use Book | Update. The numbering will remain in the tables of contents.
