You may see this warning:
WARNING (Jutoh): the Epub file in another configuration ( Kindle) has the same file name as this one.
This may be because you have edited your configuration(s) so that more than one is creating a file with the same name. You may have done this after pressing Check for your Kindle configuration and receiving a message that suggested you switch on Generate Epub (since EpubCheck needs an Epub file).
Or, it could be that Jutoh is creating an Epub file in a Kindle configuration because you have told Jutoh to not create a .mobi file, so it implicitly creates a Kindle-optimized Epub file instead. If so, Jutoh will tell you about that in the warning.
If you were to edit your Kindle configuration and set the option Book file name to, say, %FILENAME%_Kindle instead of %FILENAME%, this would make the Epub file unique and avoid a clash with the other configuration's Epub file. There would be no more error messages. This would be because you would now be generating these files:
Epub configuration: MyBook.epub
Kindle configuration: MyBook_Kindle.epub, and possibly MyBook_Kindle.mobi
(In fact recent versions of Jutoh append a suffix to the file name so the clash is more likely to occur in older project files.)
If you have two configurations generating the same .epub file, it can be a problem because when Jutoh generates a Kindle file and Epub file using the same configuration, the Epub file contains optimizations meant for Kindle files only - so if you uploaded it to, say, iTunes, it would be rejected.
In general you should only have one format checked per configuration, unless you ensure that the ebook file names are different (via Book file name) to avoid file name clashes.
